I think Spiderman is best off on his own. How many collaborations of Spidey did you actually seen? It hasn't really happened much in the recent years except for goofy spoofs. That doesn't really show through well. In the early years of Spiderman comics, the collaborations was quite interesting. I waa fortunate enough to read through the old ones my mother had collected from her 60s. To say that I was surprised that my mom used to love Spiderman comics when I found out was an understatement.

Well collaboration between F4 and Spidey is considered canon, given how many times F4 has been involved with Spiderman comics (and some in return). As for the Batman... tbh, DC screws up almost every collaboration but that's not Marvel, that's DC. Stan Lee pays much more respect for each individual character in his stories than what the DC editors (you would have to press me hard if you want me to remember a single guy from that revolving-door team ). I haven't watched the Civil War movie (probably will be disappointed). I generally don't mind the Avengers movie stuff so far (including the individual ones that has been incorporated minor collaboration like Iron Man 3 had Dr. Banner in it, Avengers 1's plot device in Thor 2). If you noticed, there's unprecedented amount of collaboration in the marvel universe on the big screen and I don't mean direct-to-tape crap miniature movies. I mean big name movies. It's going to happen more and more in the near future. Postscript: Love the Batman Animated Series from 90s! My absolute favorite above all, even the Marvel.
