Yeah I had the same issue,I was like "I upgraded the damn thing,now where the hell is it?! "
Very annoying the way Easytech made that feature,it turns out a little Ion icon will appear only after you unlock and build the ion wonder.
No wonder=no cannon.

There should really be a help manual. It's a frequent issue with EasyTech. The advanced parts of the game aren't explained.

There should be a small icon on the bottom right(if you did everything correctly), when you start a mission/campaign/conquest. Press it once, then select a enemy unit.

After you win Mediterranean war you get the Ion cannon. Go to the bottom left side, and you see a cannon thing and click on it. Then a blue thing appears. then you press the unit you want to attack with the Ion cannon.
