What is the best unit setup for each class? There's melee infantry, defense infantry, cavalry, & archers.

Also there needs to be a definitive answer whether or not transferred units still have the unique weapon bonus. I've seen people give contradicting answers.

Fire Longbowmen still work as long it doesnβt die and the Royal swordsmen and the knight templer tranfer unit still works the same.

The best setup depends on the general leading them. A General with his unique weapon, should have at least one stack of his unique unit, the other two, you should consider mobility, or gem bonus, or the Generalβs skill set that give bonus to which unit type. My Narses, I give him (Scot Long Spearmen - Garrison Spearmen - Woad Rider), gem bonus is easy to get level2 of increase damage for Woad Rider and Scot Long spearmen (+10% each). He has a total of +40% damage for that squad, even stronger when I deploy Belisarius with him.
