Hi,
there is unfortunately not much information in the game and also not in the manual about how certain things work, etc.
Before I buy something from the shop and it does not work as I think, I wanted to ask here first: How do the items like Leather Armor from the shop work? I can apply it to a unit in a mission, right? And is it a one-use item, so that if I apply it once it is gone forever and I have to buy a new one? Or if I buy it once in the shop, can I then apply it in every mission once?

These equipment give a permanent status boost when equipped to a gen's equipment slot. They are not single-use items, but equipment you can equip and unequip. The ones in the shop are usually only equipped to the bottom left slot.
Flags are equipped to the top left slot. They boost the skill level for the named skills by 1 lvl. If your gen has those skills, they will be increased by 1, up to lvl 5.
If the banner has the name of a gen, eg. Banner of Hannibal, these flags can only be equipped to those gens.
The top right equipment slot is reserved for a few, rare equipment.
