I don't understand what gems are for. They don't even appear in most the guides screens shots.

Summon a Beast companion. It's a newer feature that is mentioned in endgame or post-endgame content like the two bonus chapters featuring Aëtius and Attila, or the mythical elements.

Gems are also used to upgrade generals in Way of Honor, but that should be lower priority than upgrading the better pets.

Upgrade pets and flags with a golden background (E.g. Banner of Caesar which can only be equipped to Caesar.)
