The Shogunate Faction wins over the Imperialists!!-A Vic2 Game

In this installment of Victoria 2, I am playing as Shogunate Japan and I am aiming to be top dog of East Asia. I am using the HPM mod which changes Japan drastically from vanilla.
At the beginning of the game, Japan is divided into Daimyos, small areas where local rulers control. All these Daimyos are puppets of Shogunate Japan, which indirectly controls the entire Japanese Archipelago, and only directly controls a few areas around Edo, Nara, and Hokkaido. While the Shogunate was undeniably the controller of all of Japan, whether indirectly or directly, the Japanese Emperor in Kyoto, a mere figurehead for hundreds of years, was beginning to want more power in the government, and more and more Japanese began to agree with him. Added to the fact that foreign powers such as Russia and the U.S wanted to get into Japan, this era became a period of serious instability within Japan.
I don't want to bore you guys with the information between 1836-1859 as I didn't go to war with anyone or did anything else that exciting. I will instead use this paragraph for explaining Westernization. In the game, there are multiple ranks for countries, Six in total:
Great Power: These countries are the top Eight countries in the world and can do stuff like influence people and add people into their sphere of influence, as well as being able to colonize. These countries are typically USA, Prussia, Austria, Russia, Great Britain, France, Spain, Netherlands, the Ottoman Empire or Belgium early game, but later on countries like the Ottomans and Spain tend to lose their Great Power status and typically Italy, Japan and China once it westernizes will instead fill that gap.
Secondary Power: These countries are the countries which are ranked #16-#9 in the world and can colonize. Countries vary a lot, but typically they are countries like Sweden, Denmark, Brazil, or Switzerland.
Civilized Nation: These are the rest of the countries in the world which are deemed 'Civilized'. Civilized countries can research while uncivilized ones cannot.
Partially Westernized Nation: These are countries with 50% or higher westernization progress. These countries are many southern Japanese substates at the beginning of the game.
Uncivilized Nation: These are countries with 25% to 50% westernization progress. The countries include many countries in the Middle East such as Persia, the Sikh Empire and Egypt.
Primitive Nation: These are countries with 25% or lower westernization progress. These countries are most countries in Africa and Central Asia.
By 1850, Japan was in complete chaos. Many incidents occurred where Japanese would murder foreigners using the phrase 'Sonno Joi', and would constantly demand the Emperor to regain power. The Elite Shogunate Faction in Edo was prepared for all out civil war among the Japanese substates, but the Shogun had a cunning diplomatic trick up his sleeve. He decided to 'make peace' with the emperor by promising him an equal share of power with the Shogun. The Emperor decided to come to Edo in order to discuss the terms of the agreements, upon which he was promptly taken captive and the imperial palace in Kyoto stormed by Shogunate troops. Following the takeover of the Emperor's palace and his personal daimyo, the Shogunate issued an ultimatum to the rest of the daimyos to either join the Shogunate directly or face war. All of them chose the former option. The Shogun had successfully united all of Japan without killing anyone.
Following the unification of all of Japan, many drastic changes took place. Shintoism was made the state religion instead of Buddhism, Hokkaido was conquered, the Han System was eradicated, the Shogunate was made head of state and a parliament was established in Tokyo, formerly Edo.
Following the Guangwhe Incident, Korea was brought under Japanese influence, which really pissed off China. It pissed them off so much that we decided to act. We invaded Manchuria from our new ally in Korea, took over Taiwan within a month, and launched naval invasions of the Shandong Peninsula and of the city of Ningbo. Soon, all of Manchuria, the Shandong Peninsula, Beijing, and most of Inner Mongolia had been conquered. The Chinese agreed to our terms. Their Mongolian Tributary state was released as a fully independent state under Japanese Influence, all of Manchuria was to be released as a sovereign nation, Korea was ought to be recognized as a sovereign nation under Japanese Influence, Taiwan was to be ceded to Japan, and massive reparations were to be paid to Japan.
Now I must ask, should I take to historical route and puppet Manchuria, or should I directly rule over Manchuria?
