In Conquests, amphibious movements are only limited to attackers, but in campaigns how do you tell where one can land or sail their troops? I mean in Battle of Baijiangkou, once Yoshitsune's forces is wiped out, it'd make sense for a landing at the Japanese's rear but I can't seem to land my forces. Is it because we can't do so or is there another reason?

Theres really no way to tell if your troops can land or not unless you go to the land to see if it can.
In Battle of Baijiangkou I think that was how the level was designed to be. You are not allowed to land your troops that start in the sea.

Yes, it appears that in Baijiangkou you are supposed to use your two halves to destroy the enemies two halves.
Would be cool if there was a port, or even just a building on an island to summon troops. Alas, it is not to be.
you can switch what generals go where by placing them differently on the selection screen. Hopefully that helps if you are not finished the level yet.

Well, it does not have any logic in there. The only thing is Dev's attempt to make players play campaigns as it's supposed to be (especially in later levels). In some level only generals can go in sea, in some level you can embark in one place but not another.

Thank god that Yoshitsune is inactive and that my Longbow Robin and 3-Star Cleopatra are part of the naval units then. The only challenge is the narrow land but nonetheless, managed to one-shot it
