Ok I just built City of Cuzco (free medals yay) so I can save up lots of medals. Is it better to upgrade my EC commanders or buy generals from military academies?

You need 3 strong EC's and 3 good academy generals.So both

Arya Stark, you should see the guide made by NetherFreek and judge whether it will benefit you. But I recommend saving your medals to buy in Rome the artillery general/IRL Marshal Pietro Badoglio, somehow the Duke of Addis Ababa.
