Please note the following popular religions, which helped define the alliance system:
Germany - Officially Catholic with many Protestant Uprisings
France - Catholic
Denmark - Lutheran
Sweden - Lutheran
Netherlands - Many religions, but they were almost all Protestant
Spain - Heavily Catholic
Bohemia - Mostly Lutherans
Austria - I need to look it up, because I forgot...
The religions don't dictate your alliance system. In real life, France allied with the Protestants. Either way, Spain and Germany are guaranteed an alliance since they are both ruled by the Habsburgs.
